Johor police said in a statement on Monday morning that they received a report at about 6.11pm on Sunday.
Subsequent investigations revealed that the incident happened at about 2am the same day.
The trio were identified and arrested at a restaurant in Johor Bahru's Taman Maju Jaya about 9.30pm, and the multi-purpose vehicle (MPV) they were travelling in was seized.
Johor Bahru South deputy police chief Ng Swie Chait said all three men tested negative for drugs, noting that one of the trio has a criminal record.
Those found guilty of gross indecency could face jail of up to two years.
Police investigations are ongoing.
